Kangaroo Flat was opened in 1862. By 1926, infrastructure included cross overs, goods shed sidings, the two platforms and signalling. The station was worked as a double line block point that could be cut out during periods of low traffic. In 1987, the signal box was closed, and all signalling and points were removed.
The station was badly damaged by fire in 1990, and the building remained unused for nearly nineteen years, with only two weekday trains stopping at the station. In 2005 the line was closed completely for the Regional Fast Rail Project. In 2008 it was announced that the station would be re-furbished and staffed, and extra trains would be stopping there. This was to provide an alternative station for Bendigo’s Southern residents as parking at Bendigo station had become very congested. Extra trains started using the station from April, 2009.
